I have been experiencing this problem with software update for a while.
Here's how the problem went the last time it happened. Before a software update my Mac's HDD Space is 371.72GB, when the update files are downloaded, my Mac's HDD Space dropped to 371.55GB which is normal, I proceeded with the update, and my computer rebooted (I installed the Safari 5.0.5 update which required a reboot along with the Java Update). When I log back in my free HDD space remained at 371.55GB which is completely strange, I looked like software update forgot to clean up the install files however to my surprise I could not find them anywhere. The only remedy I found was to do a safeboot which then made my mac aknowledge that the space occupied by the installers was indeed freed.
Personally, I don't understand this issue and know that safebooting after a software update can't be the permanent solution.
