I recently had my MBP replaced due to screen flickering. The new hardware is exactly the same as the previous hardware (3.06, 4GB, 7200RPM 500GB). My question is - is it ok just to swap the hard drive from the old machine and put it into the new machine? I'm not sure how things like color profiles, permissions will be affected. I know it will work, but not sure if it is recommended... Thoughts?

It should work fine without issue, if not, you can always simply put the original hard drive back in and copy your files over manually. No harm in trying.
