I use Mail on both my MBP and iMac, but I only have everything sorted out in folders etc on the MBP. Is there a way to sync them so the iMac has the same mails in the same folders?

It depends on the mail service you are using. If they only support POP/POP3 mail access then, no, not easily. If your mail host supports IMAP then yes, there is a way to setup syncing: just setup your accounts using the settings for accessing the IMAP server. Anything you do on one mail client will be reflected in any others accessing your account via IMAP as well.
 
Chronosync will do it.

I'm sure there are other packages that will also. But I've done it with Chronosync and can report that it works perfectly.
