I had to replace my iPad. After restoring the backup from September 12 I have all the imessage content back on my ipad upto Septemebr 12.

Set up syncing with iPhone in a correct way. The content between Septemebr 12 and today will not sync only newly created content.

What can I do in order to fill the gap with messages created on iPhone in time my iPad was not in use?

I'm afraid there isn't a way to do that. iMessages are sent out to logged in devices as they come in. If a device isn't online during the window of time when the messages are available, they never get them. Sometimes I hook up a new device and get messages from a few days earlier, but never that much earlier.
