iPod Syncing of Folders

I know there is probably an easy answer for my question and I have searched but have been unable to find an answer.

I have 2 different large folders that I want to combine into a single library the problem is that there are duplicates of some files in each of the folders. Is there a program that can sort through and combine the folders without combining the duplicates.

Any help would be appreciated thanks in advance
