If I use the TB connection with a Mini Displayport HDMI adaptor so I can connect my MBP to an external monitor, what happens when I want to use the Thunderbolt connection to hookup a hard drive?

In theory
I believe you would connect Mac > TB cable > TB Hard Drive > MDP/HDMI connection > Monitor and it should work. That's assuming the Hard Drive has 2 x TB ports of course.
