Just a quick question, if I add a second drive in an Optibay, will TM back up both of my drives?

Yes, unless you put it on the do not backup list.

I'm bumping this thread to ask an odd question:

If I have an SSD main drive, and a large HDD drive in an optibay, could I set up time machine to backup the main drive into a partition in the optibay drive?

The SSD doesn't do anything special that would prevet it from using a second on board drive as a TM drive.
