I'm transferring and backing up data from old to new computer. I made a time machine backup and when I compared the files in each they are different. Note that I made the backup less than 10 minutes before transferring the folder.

Example:

Hard Drive: /Macintosh HD/Users/Me/Library Folder is 42.2GB with 130,432 items.

Time Machine Backup: /Macintosh HD/Users/Me/Library Folder is 39.86GB with 112,825 items.

Created and Modified dates are exactly the same for both folders.

Why is there a difference?

Because various cache files and folders residing in your Library folder aren't backed up.
