I have a Mac Mini and I will be moving to a Macbook Pro using the migration assistant. Once everything is moved over, will OSX continue to use the same backup disk and allow me to restore files from months ago created on the Mac Mini? Or is it a one time migration and your backup history starts over.

If you use the migration assistant using a time machine backup you will be able continue using the same backup drive and access the old data months back. Having said that I did that method yesterday and it didn't go as planned. When trying to continue backing up with the same drive it kept saying "preparing backup" and never changed. Maybe I was impatient and should have waited much longer but I ended up restoring the whole system using the time machine backup which worked fine. But, I think that was a one off (hopefully).
Anyway I'll be using the migration assistant when I install Mountain Lion later this month so fingers crossed.

Yes you may have been impatient, although understandably :) After I moved to a new Mac recently using Migration Assistant, the first Time Machine backup asked me if I wanted to re-use the old backups for the new Mac. I said yes and it churned away saying Preparing Backup for about an hour (450GB on my MBP). After that it worked fine.
