Are you doing a full system restore or just a folder.
If you're doing a full system restore, you'll need to boot off your system disk and restore from there. I'd back up any files that you want to retain prior to doing that action.
If you're doing just a folder restore of a folder that still has stuff that you want, then yeah back it up somewhere else, otherwise I'd not worry about it.
