I need to make a temporary Time Machine back up to tdo a migration to a new machine. I have a large hard drive that currently has files on it. Can I do a Time Machine back up to that drive without messing up the files that are on it now?

If the HDD is properly formatted (HFS+ / Mac OS Extended), then yes, you can use the HDD for Time Machine, as TM only backs up to one folder anyway.
