I have two external HDD attached to my AirPort via powered USB hub. One of the HDD is used for media back up and the other is for Time Machine back up.

Here's my question, in addition to having my internal HDD backing up via Time Machine, how can I also get Time Machine to back up my media external HDD?

You can't because TimeMachine (that by definition runs only on OS X) does exclude network volumes from backup.
