Some of the applications in installer have had name changes over the last few months. When the name of an icon file in a Summerboard theme does not match the name of the program, it doesn't get themed.
If you SSH into your phone and find your themes at:
/private/var/mobile/Library/SummerBoard/Themes
or
/private/var/root/Library/SummerBoard/Themes
go into the icon folders and make sure all of the names match exactly the names you see on the Springboard. Blueprint is one of my favorite themes and I was able to get 3 more themed icons by doing this.
iSolitaire (was named iSolitare)
Apollo (was ApolloIM)
Term-vt100 (was Terminal)
