So I did the iPhone 7+ upgrade through T-Mobile and is time to turn in my fully unlocked Apple Store launch day bought iPhone 6 in. Now the problem is that my iphone 6 has been suffering from the touch disease and it got unbearably worse until I got my 7+ (how convenient, huh?).

Do you think the problem might flare up during mail trade in to T-Mobile? Would it get rejected? The phone is in pristine condition without a single scratch on it, no water damage. Only problem is having to bend the phone a bit to get the screen to work properly... Anybody else on a similar situation? Suggestions?

No. my 6 plus was fine.
You should have got it replaced before you send it in.
If they can't get the screen to function or recognize touch then you're not getting any credit for it.

If it doesn't work, will they submit the device back?
