I came across this today - an app that allows transfer of Health and Activity data from a Watch to a new iPhone without going down the "full restore from backup" path.
It's an OS X app, rather than an iOS app, and seems to allow you to set up an iPhone as new, whilst still retaining that all-important data. And no jailbreak required.

This app is excellent. Maybe its mere existence will shame Apple into improving its phone backup and restore approach.

I'm not planning on trying it anytime soon, but hoping someone with a new 6s will give it a try and report back.
