I tried jailbreaking my friend's iPhone 3gs with new bootrom on 3.1.3 with limera1n. It was not previously jailbroken. Now it's stuck on the Apple Logo screen. Is there any way to get it out without restoring to 4.1?
So, no there is nothing you can do without restoring. You can restore from a back up, that way, I don't think iTunes will force you onto 4.1? I am unsure about this.
Would I be able to restore to a custom 4.1 firmware with PwnageTool? I read that a new PwnageTool has been released that works with the 3gs new bootrom.

Yes, pwnage will take care of it.
Or download a custom 4.1 ipsw from the internet and use redsnow on windows to put your iphone in DFU and allow you to restore to the JB 4.1 thru itunes.
solution 1:trying jailbreaking again with a compatible jailbreak software cause when i put it in dfu mode,i was again able to jailbreak with the limera1n which obviously didn't work but the limera1n screen came on and it was doing a setup like new
solution 2:upgrade to 4.1 which is going to have its own unlock in the next few days, dev team said 2 days after apple releases 4.2
