Trying to clean up iCloud inbox using Mail app

I have about 40,000 emails in my inbox, and I'm trying to clean things up. However, whenever I move something to archive or trash, it ends up back in my inbox. Any suggestions? I'm on 10.10.1

Are you doing large amounts at a time? Say 100-500 email deleted at once? What happens if you do just one email? Does it stay deleted?

And holy cow, 40,000 emails. EEEK! I thought I was bad with 3000.
