Two Apple IDs - third party apps in iCloud

So, as a lot of us here, I have one apple ID that I make all my iTunes purchases on and another that I was forced to create when I got MobileMe.

We've been told that we can use the MobileMe for all iCloud services and continue using our other Apple ID for apps/music/video/etc.

Now, what about apps that use iCloud for saving documents and whatnot? Will they automatically latch onto the Apple ID that purchased the app rather than the MobileMe account I'm using for iCloud?

Just another confusing aspect of this no-account-merging policy.

Not sure if anybody knows yet how this will shake out, but anybody have any insight?
