Hey my iPhone 6 Plus is running iOS 10.3.2 and some updates back i had jailbroken my device, Then i decided to remove my jailbreak, cydia and yalu. Then i updated it to 10.3.2.

Now some apps wont Work because it says my phone is jailbroken/rooted. How do i completely remove it without updateing my phone?

You don't.

When you 'decided to remove' your jailbreak I would lay money down that you thought deleting Cydia and the Yalu app was all you needed to do right?

If so, that's incorrect.

The proper way to remove a jailbreak is to restore/upgrade your device to new. Usually, I take it a step farther and do a DFU upgrade.

The solution is a restore and upgrade, something you want to avoid. But it's now your choice. Stay on the firmware version you want and have these problems or upgrade and the problem goes away.
 
You dun goofed.
You cannot unjailbreak a device. You can delete Cydia and such apps but the OS has been permanently altered. If you want to get rid of the jailbreak, you have to restore with iTunes and start over.
