This is problem I have encountered several times since owning my 13" MBP with Touch Bar.

I will go to unlock by using Touch ID, only for it to fail to work the first time, and any subsequent re-trys. Eventually I will click 'Cancel' on the lock screen (in an effort to unlock by entering my password). At this point the screen goes black and the mouse pointer appears -- I'm unable to do anything at this point, so I force shut down.

It has happened enough times for me to notice this behavior - I wonder if anyone else has documented this.

EDIT: I've just noticed my 'stored fingerprints' for Touch ID are no longer present in Settings. At what stage this occured, I can't be sure.

I'm having exactly the same issue on my 13" MBP with Touch Bar as you have described. One of my first suspicions in these situations is to consider 3rd party software as a potential culprit. I am running the following software when this issue occurs, and I'm wondering if you're running any of the same:
- Parallels Desktop 12 for Mac (Version 12.1.1)
- 1Password (Version 6.5.3)
- Bitdefender Antivirus for Mac (Version 5.2.0.4)
- MacScan (Version 3.0)
- coconutBattery (Version 3.4)
- Google Chrome (version 55.0...)

I have the 13" tbMBP I never turn it off, I just close the lid. I'm not having any battery issues in the slightest. Never had problems with touch id or finger print mysteriously disappearing. Keyboard is great, track pad also great. No screen problems and the speakers are absolutely amazing. Touch bar is gasp actually really cool, I can't wait to see what the near future holds for the touch bar. Sounds like I should play the lottery more, I'm probably in the 2% category that is having no issues and actually really enjoying this new machine.o_O

Add me to the club... happens to me too...
So far it seems completely random.
Sometimes it works like a charm and then that bug.
I noticed that when it happens the touchbar does not show the " unlock with Touch ID " sentence. When that happens after placing my finger on the touchID sensor I just click at my username and after some seconds I can type in my password!
My fingerprints are still there in the settings menu and didn't get deleted!

For me it started after upgrading to 10.12.2 (never happened before and I didn't change anything else)

This happened twice to me in the past hour.

Each time it happened, I notice I had left the lid open, for the MPB to had gone to sleep when I had returned.

I'm not sure of the exact series of events after I returned to the MPB - maybe I had immediately gone to place my finger on the Touch ID area before it had awoken (I know there is a period of time when it dims, but still remains sensitive, but here, I don't think you would get a respnse unless you had pressed a key on the keyboard?)
