It shows up in the Upgrades list.
My OS is 10.11.3 so hasn't Photos supplanted iPhoto anyway. I have never made a purchase from the App Store (yes, I'm serious) with this Apple ID or any other.
 
Strange. You are correct in that Photos has replaced iPhoto. Why it would ever be showing as an update is a mystery. iPhoto still shows in my purchased list, but was on my iMac originally. Has never shown me an update since Photos was introduced. Good luck with your mystery! That's a good one though.
 
Gregg2, what happens when you log out of App Store and log back with your Apple ID? And do you have an iPhoto library on your machine?
Same thing happens. I have Quit several times, then have to re-enter my password next time. But I did go in, find my account page and log out. The only difference: I had to enter my password twice. And yes, I do have an iPhoto Library.
