What is the best way to upgrade to SL from Leopard in terms of my Time Machine backups? Will Time machine try to restore from my backup and will this cause a problem? I am guessing that I should just manually copy files back across from my backup and then perform a new complete backup??

Pop in the DVD and install, it will upgrade your existing installation.

I would never do this in Windows land, surely a fresh install is the best way to go?

I try not to visit Windows land :) Anyways, OSX has a history of doing really well with upgrades. I've upgraded lots of clients from Tiger to Leopard without problems. If you have TimeMachine already going though, there's nothing to worry about. Running 10A432 myself upgraded from Leopard.
