I run several systems with Windows 10 on external Thunderbolt SSDs in bus-powered LaCie "Rugged" enclosures (purchased as refurbished hard disks which I then rebuilt). I have had no problems doing this so far on iMacs and Mac Mini computers. Although you will hear from others that USB 3.0 is fine, I am not a fan of USB 3.0 enclosures at this time due to some operational issues I have encountered. USB enclosures are pretty cheap, so you could try one to see if it works for you, and if not, switch to a Thunderbolt enclosure as needed.

I'm with hfg on this, and am using a Gen 1 LaCie Rugged SSD right now (over TB) with a Sierra partition. I've not had any issues with Win 7/8.1/10 or Mac partitions over USB 3 for storage but for OS-related partitions I can't offer that USB 3 doesn't cause me problems more often than I want - I've had zero/0/nada problems with the same drives over TB 1/2...
