I have a flash drive that has an alias file. This alias points to another file on the flash drive. How do I get Windows to behave as if this file were a Windows shortcut file?

Mac aliases and Windows shortcuts aren't compatible. You'd need a shortcut/alias for each platform.
 
Find the file it points to on the flash drive, right click it, and select "move to (create shortcut)" (or whatever it says). The default location is the desktop, IIRC, but then you can move the shortcut wherever you like.
