Can I not use glances when I am another app, like the timer, or run keeper for example? I was trying to change music tracks while in the timer app and the only way I could do that was either go back to the watchface app and use glances, or go to the home screen and select the music app.

no I don't think you can, & I think the reason is because of the small screen. Swiping up to see glances while in an app where swiping up is suppose to do something different can get confusing. The watch won't know if you are swiping up for app purposes, or swiping up for glances. So only seeing glances from the watch face would probably be the easiest.
