Using Time Machine with a Mac Running Two Drives

I own a MBP 13", and am considering replacing the superdrive with an optibay, and running the SSD/HDD combo. My question is, how would I go about using Time Machine? If I want it to back up everything, would it appear as two separate drives being backed up? If I did a clean install, how would I go about restoring everything to the correct drives? If anyone knows how to go about this, please share. Cheers!
