Does anyone if the source quality is altered in any way when doing it this way?

1080p source on Plex server -> Plex app on iPad Mini Retina (set to highest quality) -> Airplay to ATV3

The quality looks pretty damn good

If the video is h.264, within atv 3 specs (up to high profile 4, max bitrate 25), and you have direct play and direct stream enabled then it will play natively without transcoding.

Cool. "Max bitrate 25", what about variable bitrate. I think most of the source material is 15-20 megabit, but variable so there might be peaks above 25.
 
Not sure exactly when plex decides to transcode or not. If it just sends it natively and bitrate occasionally goes higher than atv3 can handle I would imagine it would just stutter for a bit but not sure. Maybe ask in plex forums.
