I run virus scan whenever I boot over to the XP side of my mac. However, I never check the box for it to scan the OSX partition.

SHOULD I be scanning the OSX side to be safe (keep XP safe)

or, would scanning OSX partition within XP possibly mess something up?

At least from a stock setup, I don't think Windows should be seeing your HFS+ (Mac OS X) partition. Are you using Macdrive or something? You could use an antivirus solution on the Mac partition(ClamXAV?), but it would seem best to keep them separate unless you're sure what the windows AV program's behavior regarding system files, etc. might be.
