websites don't work

Certain websites don't work correctly on the iPhone. Button seem to be a problem. Is the only fix to optimize the website for the iPhone?

At work we use a web based helpdesk software http://help.district125.k12.il.us:8081/helpdesk/WebObjects/Helpdesk there are buttons or tabs at the top of a page that when I tap on them no action is taken.

I noticed that also when login into my banks billpay site.
I tap the buttons and nothing happens.
I think it has to do with softare or flash/java support.
