Wow, lotsa good guesses...but all off the mark.

It was, first and foremost, the launching/landing sound of the Jupiter 2 on Lost in Space. (The little whine you hear at the end is the landing struts being deployed.)

Later, 20th Century-Fox liked the sound so much it became the sound of The Time Tunnel when they ramped it up to send someone backwards or forward in time.

I also heard it used once on the TV series Batman as the sound of the atomic reactor in the Bat Cave.

And it was in at least one very well-known movie. If you watch the open of the original Planet of the Apes, when Taylor's ship crashes into the ocean, you'll hear this same sound.

I've always thought it was very cool because it really conveys a feeling of power.

My favourite SciFi sound would have to be the 2001 a space oddesy rumble all the way through the film (well, most of the way).
 
Actually, thinking about it some of the sounds in Halo are pretty good too. I like the sound of the Ghost...
 
I love that UFO sound. I also like the original "War of the Worlds" rays that srobert mentioned.

Then there's that little mmmmmmm-thunk! noise that the doors in The Prisoner made when they opened or closed.

And the doorbells in Babylon 5.

I wouldn't dream of cheating by BitTorrenting it – and besides, my dodgy dial-up connection means that I'd be here until Monday trying to find out! ;)

I was never really that into Blake's 7, to be honest (as you've no doubt noticed I was much more of a Doctor Who fan) – but as a guess the is the second one the teleporter on the Liberator?
