After installing new ElCapitan on my 2012 base model rMBP and I opened Aperture I noticed all of my photos are GONE!! Where or how did Apple delete my photos or move to somewhere hidden??

Can you see them in Finder? Did you do a clean install or upgrade?

I think El Capitan moved aperture photos into new Photo app. I didn't like new Photo app I guess I have to get used to it.

The photos app is nowhere near as good as aperture. Can't you download aperture again from your purchased apps?

I did not uninstall Aperture so no need to re-download from App Store and I got all of photos back from Aperture backup folder! Whew!
