This is just out of curiosity. I know about Sys prefs > users > login items, but I wanted to know if/where the actual directory is that contains these startup scripts etc so that I can access them from the terminal.

Login Items are stored in a property list: ~/Library/Preferences/com.apple.loginitems.plist

/System/Library/StartupItems and /Library/StartupItems have been depreciated in MacOS X 10.5 (they should both be completely empty on a clean install), and are likely to go away entirely.

Other startup items are kicked off with Launch Services.
