I bought my rMBP on Monday from the online Apple Education Store.
If I want to return it in the 14 day window, do I have to return it by post or can I take it into my local Apple Store?

You can definitely return your machine at your local Apple Store, just have your online receipt with web order number handy.
 
I've just arranged a pick-up.
I have to do it via post/courier as it was bought online.

That shouldn't be necessary. As long as you have a copy of your receipt/invoice, your local Apple retail store should be able to refund your money.
 
Store or online. Online is better b/c they pick it up for free.

Store is good though b/c it's fun looking at all their products on display, and you might see a case or something you like and pick it up! :D
 
You have to return via arranged pick up. Retail and Online Store are different departments and can not be interchanged with each other.

I think it's only in the US that allow returns of items bought online to a retail store (with the exception of the iPhone). OP is from the UK and that policy probably doesn't apply.

Bring your item to an Apple Store

Give them a call, they will send a courier to pick it up. You don't need to pay anything. Not to mention that all information about return policies and procedures are available on Apple's website...
