Crucial has two different 16GB offers...one is a single chip and the other is two chips.

Which is the correct set and what is the difference?

I think they are both the same. If you are going to upgrade to 64gb Ram then you would go for the single 16gb chip... since the max amount of ram per slot is 16.

Getting the 16gb one is good if you were planning to add more ram in the future... it free's up more slots. We use iMacs at work, and the memory is at 32gb, but all four slots are taken up with 8gb sticks.. so if we ever wanted to upgrade to 40gb or a higher number... we would have to remove one of the memory chips.

I don't know why apple didn't put two 16gb chips in it...

Crucial sell both individual sticks and 'upgrade kits' containing 2 sticks.
If you want to add 16GB then you need the kit containing two 8GB sticks. RAM sticks have to be added in matching pairs.
 
Prices can vary. I bought two separate packages of single Crucial Ballistix 16GB modules because it was a lot cheaper than the 2-pack sets. I've heard/read the advice that RAM needs to be bought in 2-pack sets so that they're matching and tested in pairs but mine has been running perfectly and error free for over 3 months now.

If you can get single packs of the exact same modules for considerably lower price (like I did), I recommend it. If not then get two-pack sets of matching DIMMs.
