I recently tried uninstalling Office 2011 and that also entails deleting the Microsoft font folder. Once I deleted it I noticed websites using different fonts. Even the MacRumors home page looked different.

Is there a reason for this? Try it yourself, close your browser remove the Microsoft font folder then open up the browser again.

Macintosh HD > Library > Fonts

You can always put it back don't worry.

Some sites look downright wrong after I remove it, tested in both Safari and Firefox. Does having those non-included fonts present really change how websites work on OS X? Seems really odd to me.

I'm on 10.11 if it matters

There are a few fonts installed by OS X and Microsoft programs ( Office products) that should be left active since the Microsoft applications need these fonts.

Also, many web sites use these fonts and will display better if they are available on your system. They are:

Arial
Arial Black
Tahoma
Trebuchet MS
Verdana
Webdings
