If I remember correctly people were having issues with that removed activator and it fixed the issue. I could be wrong tho.

it's been narrowed down to winterboard, appsync, and activator so far. my guess is that the problem is either one of these 3 (appsync most likely if it is since winterboard and activator have been there for very long, said to be stable, and has been updated for iOS 6 and the 4" resolution) or none of them. it's a conflictment with another tweak/dependency/etc
if you force the app(s) (photo, safari, youtube, mail, etc) into 4 inch screen display, that space at the bottom will go away. if you have flex, you could download a patch that applies to all apps (make all 3.5" resolution stretch to 4" resolution)

You'd have to remove it, not reinstall. :/ But I have the issue as well, but I just leave it installed as SBSettings demands it.
Winterboard, supposedly fixed it's issue, but I'd try that if its installed and activator's removal doesn't fix it.

I'd guess its a preset signature the devs use to promote the app, not the user trying to tout the app.
Lets not change the topic but i prefer a signature so people know what device im using/ talking about. ESPECIALLY in macrumors.

You can.. But if I was you I'd test to see if that fixes it, if so report it to the devs. You can always reinstall the other stuff.

there didn't seem to be a way other than restoring. uninstalling, reinstalling, booting up with mobile substrate disabled doesn't get rid of the problem. it doesn't seem like a tweak actively causes this problem.
looks like one of the conflictment of tweaks causes the OS to think it has a 3.5" resolution when you share via message, photo, etc. not sure if this conflictment changes system files or what exactly happens to cause this problem
the second part i mentioned is how the OS thinks it's a 3.5" resolution so then that's why the keyboard gets moved up. but if you have a tweak to stretch it to a 4" resolution, the keyboard will be where it should be
there is a flex patch for this if you have flex

The Flex patch does fix the issue, I'm just curious as to what the conflict is causing it. :/

Then I suggest you test to see if removing Activator fixes it, and if so alert the dev to the issue.
Either way you can always reinstall the packages afterwards.
It is another tweak, not Activator, i have no problems on my IP5 with activator installed.

When you boot up with mobilesubstrate disabled, the problem is still there which usually indicates uninstalling the tweak won't fix the problem. Reinstalling might assuming it was just a bad installation of the tweak
I have the highlighted installed myself and have the same issue. I just use the Flex tweak to fix it for now, as I don't have the time to figure it out (work). Contact the authors and see if any are aware of an issue.

OP, have you read through the other threads discussing this topic. Those most likely have some additional info which you may find helpful. Outside of using Flex, the only other solution I've read on MacRumors is to restore if I remember correctly. I remember one member here did several restores and each time installed winterboard at various different times. I think he found a way to avoid it from happening but again, I think it involved a restore. If you can't buy Flex, how did you buy Springtomize and the other paid Cydia packages? I'm pretty sure you can use an Amazon gift card.
I have my ways. Not allowed to talk about it on the forums but you know what i mean. The FLEX tweak requires a license like intellisreen X6.
