I use flightradar24 (an app that overlays flight information on to a map) and it currently uses google maps. Once iOS 6 is released, will this automatically be changed over to Apple maps or does the developer get to choose?

Yes. Any app that uses Apple's MapKit will automatically switch to Apple Maps, rather than Google Maps, in iOS 6.

I would say yes, since google maps will not be available except through the app store.
