If I pair a bluetooth mouse to my Macbook Pro, will it wake itself up inside it's bag (potentially over heating it and killing my batter) if it receives input from the mouse?

I assume it won't. But I hate to assume.
 
Not if it's closed. The only way it'll wake up closed is if it's connected to a/c and has an external display attached.

You can turn off this feature in System Preferences > Bluetooth, click on "Advanced..." and uncheck "Allow Bluetooth devices to wake this computer". However, if you do use it with an external monitor and BT keyboard/mouse, you would need the feature enabled.
 
The Magic Mouse also has an on/off switch. You could always switch it off before packing it up.
 

I'm just trying to protect me from myself. The one time I forgot to shut off the mouse and kill my system.

But my understanding is, it won't wake up from bluetooth unless it is on AC and a monitor is plugged in. Or it's open.
