Will reinstallation affects any of my programs?

I need to reinstall lion without having to reinstall everything all over again. Can I do that?

Restore from a Time Machine backup.

You can restore Lion and it won't erase any of the user data or applications intalled. If you do a clean install then that would end up erasing everything.

Will I get to choose that option after is has downloaded lion (which is what it's doing right now)? Just wanna make sure since I had to choose which hdd I wanna install it on even-though I assumed a reinstall should have automatically found the osx disc.
