Yosemite Launch Pad Keeps Empty Folders

Hi guys, every time I empty a folder on launch pad i.e. move the app out of the folder, it seems to stay there even after a reboot. How do I get rid of it?

Launch the "Launchpad" first. While in the "Launchpad", press option key.

Press the option key when opening launch pad?

Also I'm talking about an empty folder being left behind.
