Yosemite Reinstall from USB flash drive

I have a 2012 Mac Mini with a SSD as boot and HDD with the home directory on it. I have a USB flash drive with Yosemite installer on it using Diskmaker X.

Can I reinstall using the flash drive without losing any data?

And will there be any issues installing with the current separate drive setup.
