I have no idea how to get the screw out. I am worried now 🙁... Doesn't ssd only work properly in the main bay. I guess I am going to purchase a new drive. I am sick of opening my computer up. This is a pain in the ass.

My SSD works at SATA3 in the optical bay. My HDD works at SATA3 in the main drive bay. Only issue I have had was a SATA cable failure to the main drive bay last week. Fixed in 10mins with a new cable.

I am missing the mount screws for the normal hard drive to the main bay and the ssd to optical bay . Where can i find those? I Replaced the sata cable last night it didn't do anything .

That isn't the problem I don't think, again you need to determine what speeds they are running at to see whether you have any problem running them in SSD/optical and HDD/main.
Mine (a crucial), is at firmware v2 and works fine. I am deliberately NOT updating the firmware as it brings no benefits and potentially risk
Ya the only firmware i know of for the hgst downgrades it to sata 2. Where can i get the hard drive mounting screws ?
Do those mounting screws work with the owc data doubler cause i realized i never had those screws in and don't have any of the parts or boxes any more?

I mentioned firmware and logic board revision in my reply. Not sure why that was ignored and drive firmware was focused on ... some sort of tunnel vision I guess. At any rate, the repair depot should have done this before sending the system back, and updated it if it was behind, but check the firmware for your system.

Cable has been ruled out because you said the original Apple drive works in the OptiBay. So, check the firmware of the system. Go to that URL and see if you need to update. Apple released an EFI update a long time ago for that logic board that apparently fixed issues like what you are describing (among other issues.)
It is not unheard of for depots to just grab a part off a shelf that has been sitting there for ages, and may not have the latest firmware on it, and just assuming it has the latest. So, you should at least rule that out as a potential cause.
It costs nothing, is very simple to do, and you don't even have to open up your system to do it.

Change Your SATA speed with this tool assuming you have the HGST 1TB 7200RPM Drive.
1. Make a bootable CD from the ISO
2. Boot from the CD with the HDD installed
3. The HDTools app should detect the target HDD

The ssd is in the opti bay and 1tb in main bay and they are working fine now . I think when apple got it they switched Bays and I must have just not realized ir . I started to take the logic board last night but im afraid off disconnecting all the wires and ruining them. My friend says if it shorts it just won't start until I take it out but won't fry the board . I really wanna get it out tho. Just to scared to do it myself.

Agreed ... You had the 1TB in the main bay all along, and Apple switched them when they did the repairs. You can probably run the 1TB in the OptiBay if you run that firmware updater to drop it down to SATA2. The drive itself can't actually sustain SATA3 speeds anyway since it's not an SSD. So, you shouldn't actually see any performance hits by switching it to SATA2.
If it were me, though, I'd probably just leave it, especially if it's working fine now.
I would get that screw out though. The screw itself can cause damage. It can get stuck, and pressure of being in a bag or case over time (or instantly, depending on the pressure and location of the screw) can push the screw against a circuit or solder joint, and cause damage. It is a foreign object inside a confined space that has an outer shell that can flex easily with not much pressure. I would get the screw out if it were me. Your choice.

I would endorse all of this, it might be a pain removing that screw but it has the potential to lose the OP the laptop worst case.
Removing the Logic Board isn't too difficult. Use an ifixit guide for reference and I'm sure you'll be fine. It's basically a few connections like cd, hd, wifi, and 8-10 screws surrounding the board
You technically don't even need to take the board out. You may be able to just lift one side up and fish the screw out.

But if his SSD is in the optibay, won't he be losing more potential speed there? It would seem to me the most optimal setup would be SSD-Main Bay HDD-Optibay. That's assuming he can downgrade his HDD to Sata2

Depends. Mine runs at 6G/SATA3 even in the optical bay. I've asked the OP to post his negotiated speed to see but no response yet...
It's at 6g negotiated speed in the optibay . I started to take the mother board out but kind of got scared with disconnecting the speaker and fan wires .
