Keep forgetting about all this stuff. But, tried them and all worked but Instagram. Then retried and Google Maps stopped. Just shook. Rest still work.
 
A reset didn't fix my issue and I'm still having it as well. Argh!
 
My 3rd party apps didn't work until the phone updated itself. I'm having trouble with the app switcher if I'm trying with the right hand though.
 
ok seriously how you guys do this 3d thing? mine doesnt work :(

Go to Settings> General> Accessibility> 3d Touch. Press on the graphic to get a feel for the 3D Touch. You might want to change the sensitivity to Light. After you get a feel for it there you can go back to the home screen and try it on the phone, message or another icon. Not all icons will respond though.
 
I downloaded Dropbox to see if it would work with shortcuts - it did, interestingly enough.
 
Please note: As has been previously stated, apps must be re-downloaded from the App Store if you're coming from a previous phone's backup (something to do with App Thinning or phone settings). You must then launch the 3rd party apps at least once before 3D Touch will work. Facebook hasn't been updated yet but Instagram, Twitter, Carrot Weather and Dropbox have to name a few.

Remember 3D Touch is about depth of press not length, if the apps are wiggling you are probably doing a long, light press not a short deep one.

Well this doesn't really help me much unfortunately. Hopefully this helps a few people.
 
My problem only occurs when restoring from backup, so it looks like I will be setting it up as a new iPhone.

Looks like I have the same problem. *Most* of the icons display the menu when 3d-touched, but some, such as maps and app store, do not. When I first got my iPhone 6s, they all seemed to work fine (and this is after a restore from iCloud from a 6 and then an update to iOS 9.0.2). Then, I had an issue and needed to perform a complete restore and then restored from my iCloud back-up. This is when some of the app icon's 3d-touch functionality broke for me. I can't set up as new though, so I guess I'll just have to live with it unfortunately. :/
