I have a 6s Plus that has this issue, but the program says my serial number is not eligible for the program.

of course its not. the Plus has a different battery and they haven't found the same issue with those.

Any word if iOS 10.2 includes the new diagnostic tool? If so, how is it accessed?

all the diags require contact with someone from apple, either in store or over the phone. and they are the ones that see the results. it will likely be the case here also
 
Some advice for other members here in this situation.

Generally, Apple support wouldn't be able to tell the stock level at an individual Apple Store. There's a bit of a disconnect between the phone or chat support staff and the technicians on the ground. (Hence why Apple support will refer customers to AASPs for same-day iPhone screen replacements when only Apple Stores can do them, etc.)

At the least, I would contact the store I intend to visit in advance, both to check stock level and see what the demand looks like. Sometimes I've been able to get someone that can tell me, other times it hasn't been so easy.

The big problem is that they are making people go back and forth a few times, plus the wait time to repair. Based on the other thread, some people ARE getting free phones/swaps. I'm not sure why I had to eat the multiple trips to the Apple store time/money to fix THEIR problem when they could have swapped it out with a refurb or whatever. The full backup process is part of this also. I am pissed because the phone has been running terribly for a long time with very inopportune shutdowns.

I only mentioned my 6s Plus serial number showing as ineligible for the repair because this article, the one that is linked, and Apple's repair site does not state that this program excludes the 6s Plus models.
 
If you're having issues on your iPhone 6 it's likely because the battery is simply old and worn out. Download a battery health app and see. My old 6 has just around 40% of the original battery capacity now which is why it'll drop drop say 36% to 1% instantly. This isn't a fault of Apples. Just an old battery showing it's age.

That can very well be the reason. Although this is my second iPhone 6 (the first has been replaced under warranty after a year because of some bending issues dislocating the front camera) and I have never experienced any battery issues with the first one. I have used them both for a year and the same way, as far as I can remember.

The second one also mysteriously restarts when updating/deleting large apps (having black screen and circling for about 30 minutes, then restarting) and its screen is becoming unresponsive. The most recent is that it doesn't want to charge. I am going to try to replace it under warranty or at least having it repaired.
