As of right now, there's no way to do that without SSHing into your phone and saving the individual folders.

I don't know what you're talking about. The only Chronos app I know of for iPhone has nothing to do with backing up Cydia app data. I don't think there's any tool to do that.

I just upgraded my iPhone 3Gs to 3.1.3
Spirit did the jailbreak in an instant.
RockApp restored my apps, but perhaps not my settings.
SBsettings wasn't running so I ran AptBackup.
All seemed well except my Categories folders (redid manually).
Very pleased with 3.1.3, Spirit, RockApp and AptBackup.

I found this thread when researching how to do my upgrade.
The upgrade went smoothly.
