only have the "popping" while playing Arkham Asylum. i am running 10.8.3.
 
Solution...

The very latest of Apple's SMC update introduced this problem into my until then spotless rMBP.

I can only hope it goes away at the next OS X or SMC update.

It is rather annoying.

I have reset the System Management Controller (SMC) as per instructions on Apple Support website and the audio popping issue has not returned since.
 
I have this issue too. I turned off automatic graphic switching at it seems to have fixed it. Everything on my machine is updated too.

Glad to have found this thread and that it is a software issue because so far my refurb has been perfect.
 
I just wanted to bump this thread as I've recently had this issue with a 2013 15" Retina Macbook Pro. Switching off the automatic graphic switching would fix the problem but kill battery life. I was a bit upset.

Did the SMC reset and wasn't very optimistic about that being a possible fix, but it seems to have worked so far. Automatic graphics switching is on and I seem to have a clean audio feed where before I didn't.

A quick fix was for me to go into System Preferences each time I was needing to turn off switching (annoying + wasted battery)... so I went on the hunt for a menu bar app that could let me make the switch more easily with the click of a button - and there is one!

This lets you switch between the two, or select dynamic switching straight from the menu bar - very useful.

However, since I've been using it I've had NO popping! Even when switching is on / the integrated graphics card is in use.. there is no popping.
