Do I back up as regular with itunes but how do I restore now that it needs custom firmware?

Only with custom firmware from now on.
A regural restore will not work.

You have to create a custom firmware using redsn0w.

When you open redsn0w, you click extras and then theres an option called "Custom IPSW". That builds the custom firmware for you. Then you put the phone in pwned DFU. After that, you restore with the custom firmware you created.
