OMFG. People told you to restore your iphone as new to completely wipe out JB. Then you come back saying "Wouldn't I need to jailbreak again after the restore to do this?
Or do you mean to set up as new, and later restore from backup?"

SO PLUG YOUR IPHONE TO YOUR COMPUTER AND RESTORE AS NEW IPHONE THEN PUT ALL THE CONTACTS,ETC BACK TO YOUR IPHONE!

Please point me to a tutorial that will restore my phone as new and will allow me to keep my progress in my apps.
Right now, the only tutorials I see need to restore from a backup in order to keep my progress in my apps.

You can have a complete wipe of the JB and lose all your data or you can have a back up with JB traces.
You're free to try whatever you want, but don't cry to us if it doesn't work.

THANK YOU! I completely understand this, back when I wrote the original post as well. I would like to do the later but minimize the amounts of traces.

Back to my original question: Does anyone know if it would it be safe to manually uninstall ALL (including "expert" mode) packages through cydia?

Something like that might crash your phone.

Honestly, just restore with iTunes and then sync to your backup. You won't notice you were ever jailbroken. No one will.

Ok, thank you very much! An answer to my question!
The main reason for this was because of a previous experience I had of buying a new iphone and setting it up from a JB backup I had from my old iphone. My MMS didnt work after... I guess Ill just have to cross my fingers
 
Deleting a part of a jb or leaving it like you have will make basically no difference in that your backup will still be w/ jb leftovers. Just restore as NEW from vanilla :apple: fw and don't jb anymore and live w/ the facts of jb life as it stands today; at least until iCloud is fully functional that it can save your data. :cool:

It's not possible to lose all traces when you restore from a JB back up. What makes you think a JB back up file can lose all traces of JB when you restore from it? You simply can't. Common sense.

No, those links were tutorials to restore as new and keep app data/save data. The technique required a JB again after restore, which is why I asked:

I got confused after this quote:

because I first thought this was not possible. Please point me to a link that will allow me to do the above quoted statement. It will still be useful to me. How do I restore as new and keep all my data? I know I can sync back music, pics, and vids to the iphone, but data?
And exactly where did I say I wanted to clear all JB traces? I believe Ive always used the words "remove as many JB files and folders as possible" or something very similar. So this brings me back to my original question, which I now put in the title and bolded and underlined in the OP.

This thread is a mess and I'm not sure the OP will ever be satisfied with the answers because he keeps asking the same thing.

1.Backup your current state in iTunes.
2.Do a restore in iTunes from said backup.

You said you are ok with some remnants of the jailbreak, so just do the above and be done with it. If the MMS issue pops up again, re-jailbreak. I don't expect it will, that's a rare problem and you are probably over thinking this because of it. Just do it and kill this thread already!
