I would except nothing less than a replacement. Obviously a fairly important component failed inside, causing a bubble on the outsize of the case from the heat/impact of the failure. If they repair it, the problem might escalate into something more dangerous, such as a fire. I would explain this to them and demand a new one.
 
This is definitely an issue that Apple should take care of. I can't believe that someone at Applecare basically told you that it's your fault your computer began to bubble.

No, it's the guy from the local store here. He wouldn't hear me out.

- Oh did you buy that external drive here?
- No look, that's not the problem, it just..
- What you need to do is format the drive for mac.
- No hear me out, i rebooted and then...
- So click on "mac HD", then
- IT'S DEAD, ALRIGHT? Something blew up inside, causing the case to be pushed up, and a bubble to appear.
- Ow... bring it in for repair, then.

And here's the crack. Ok it's not the best picture but it gives you an idea. It lifts the plastic for 6-8 centimeters around it.

Apparently the Apple guy didn’t realize what you were talking about. If you could show him the pics that would surely make him change his mind. Or better yet take it to an Apple store and let them see for them selves.
IMO the crater should definitely make you eligible for getting a brand new MB.
 
From the best of my recollection, the processor and chipset are approximately underneath the 3-4-5, E-R-T, S-D-F are of keys. It's probably more likely that it was something on the other side of the board, but I suppose of one of those got hot enough...

Anyways, there is no way you should accept anything short of a complete replacement machine for this. If mainboards threw shrapnel whenever people connected hard drives before formatting, or printers before installing drivers, or what have you....well, we'd have a lot of things to worry about.
 
Apple NEEDS to give you a replacement for that. Their support has been HORRIBLE lately. A friend on mine just got a MBP and within a few hours of using it he started having random shutdowns. I must admit, I'm very happy to be using a Dell Latitude D620 right now over an apple laptop. Apple really needs to get this crap under control... NOW!

haha yeah good call Chrispy.

Got my MBP last nite and the battery won't hold a charge, battery is a part of the recall, it shuts down randomly. I bought it up at compusa on clearance and talked to the guy there and i am getting a full refund.....he tried to tell me i would only get in store credit hahah no that wasn't happening. Demand a replacement since you're already stuck in not being able to return it. IT's very disappointing to pay top $dollar for a laptop and it acts like it's 10 years old on it's last leg. And no plugging in a hard drive has nothing to do with it.....and they don't know waht they are talking about having to format it to apple. I can read and write from my windows laptop to my mac mini without having to reformat anything. They are just using that as an excuse, so don't let them use that excuse, don't mention the Ext hard drive next time bc that shouldn't cause a problem. IT's the crapppy, i'm not ready for the big time hardware they use. Best of luck man.
 
I don't have a macbook or any apple laptop right now. But from the pictures it looks like its on the battery. Because it does say 16.3 v in the upper right hand corner of the second picture. Thats just my 2 cents. I have not seen or touched a macbook yet. So I could be wrong.

He was trying make a poor guess about the location of the damage (on the battery), but he's wrong, the battery on the Macbook is nowhere near that writing he's talking about.
 
If I were you, I'd bring it in to an Apple store right away. New laptops should all of a sudden start having hippy-colored screens and zits on them.
 
Apple doesn't need to know everything. Just tell them I booted the system up one day and it did this weird graphics thing and a burnt hole on the bottom. Have a box sent to you. Again, no need to tell them everything :D

And a black one, to avoid the on-going staining, and as a commercial gesture for 2 months of unavailability of my main work tool.
Now, wait and see.

Way to put your foot down. That sounds more than reasonable to me. Good Luck with everything. This kind of service really disappoints me.

Apple will call you so quick to have the picture removed from flickr and send you a new computer.

Besides trying to avoid the bad publicity, they most likely will want your MacBook for their engineers to investigate.

That's what happened when the cat urinated on the MagSafe power connector, causing it to burn out.
