I use 'snap to grid' and I don't have any problem with overlap. Maybe you can reduce your screen res, I'm running 1280x960 on a 17" display. There are a couple of apps that give you a clear dock background, I'm using ClearDock. Setting the arrow to something brighter than black also helps.

I have the Dock hidden and I've set the F1 key to get to hide/unhide, quickly rather than use Cmd-Opt-D. I mainly use it to open apps and instead prefer X-Assist to switch applications.

That was pretty great.

I keep the dock hidden, and along the right side of the screen. Kind of used to it now. It doesn't get away so much if you scale it down a bit and turn the magnification to a decent level.

Also, it works better on a widescreen. On a 4:3 monitor the dock feels more natural on the bottom side.
 
I think the left is the smartest place for it because:

1. On the bottom, you lose valuable screen real estate for viewing documents and web pages. Rarely is the width the limitation in viewing a document since documents generally are horizontally set up and scroll that way.

2. The right side is the worst location since it covers up icons on the desktop.

And dock hiding is a beating.

I understand the bottom location since it is comfortable since that is the default. But I think the most logical place is the left side.

But of course, there are no absolutes. It's a matter of personal preference.

I tried res switching, and no matter what, the icons get covered. Maybe one of your dock tweeking apps fixes it? If you find out for sure what fixed it, please let us know. ^__^

And as other suggested, of course hiding the dock is a workaround, but I don't like a hidden dock.
